What does holding your breath do to your body?

Holding the breath causes residual carbon dioxide to accumulate in the body, resulting in a burning sensation in the lungs and painful spasms in the diaphragm. If a person holds the breath long enough to lose consciousness, the autonomic nervous system would kick-initiate the process of breathing. Holding breath underwater would further initiate a 'power save mode', decreasing oxygen consumption.
